In a dark, misty forest, a bunch of Mankey jumps from the trees. Mew looks down to see a few scientists walking by. It hides behind a leaf, and looks through the hole when the scientists pass by. The scientists were ordered by Giovanni to create a clone of Mew. A swarm of Butterfree flies by while Mew continues to follow the scientists.

The scientists arrive at their working ground. The walk towards an old tablet of Mew. Mew's shadow appears on the tablet, and the scientists quickly look around, but they find nothing. The team is bringing back a Mew fossil. They pray that the fossil is authentic. If it is authentic, the team can make a powerful Pokemon and might restore life. Mew looks through the window and then flies up into the sky.

The scientists are now performing many experiments. The computers shows lots of research and codes. A orange liquid in a tube appears and Mewtwo is born. It asks itself who and what it is. A scientist tells another that Mewtwo isn't gaining consciousness. The scientist doesn't understand the problem. Mewtwo senses strange sounds around him and wonders what they are. A voice tells Mewtwo that those sounds are words from people. Suddenly, a girl named Amber is formed and lays next to Mewtwo. The girl tells Mewtwo that she's a person. Mewtwo asks her if he's a person, but Amber responds that he is a Pokemon. Amber is surprised that Mewtwo can talk. Amber says that it doesn't make a difference if Mewtwo is a person or Pokemon. Then a Bulbasaur, Charmander, and Squirtle appear.

A scientist reports that Mewtwo and Amber are communicating with the clones by using telepathy. Amber tells Mewtwo that everyone is a copy. That's why there's a '2' after their names. They call Amber Ambertwo, but she's really just Amber. Everyone is spinning in a circle. The head scientist is praying that his theories are true, so that he can see Amber again.

A woman stands at the top of the stairs. The head scientist tells her that he brought Amber back to consciousness again. The woman is upset because Amber is gone. The head scientist reassures her that they will have Amber back if his studies are true. A note is left on the table from the scientist's wife. It says that Amber is gone and that no one can bring her back. She's sick of watching her husband try all day long. The scientist gloomily rubs his hand on the shining light saying that he'll do anything to see Amber again.

The head scientist and another one are walking down a corridor. The head scientist asks how the clones are doing. The other one replies that they are in good condition and Mewtwo is getting stronger every day. Their work has not gone to waste. Giovanni might soon have the most powerful Pokemon in the world. The head scientist wants something more: how to recreate life. He will then use his knowledge to bring Amber back.

The clones flies down to an old town. The sun shines, and Mewtwo asks what it is. Amber tells Mewtwo about the sun and that it keeps you warm all day. A light breeze picks up. Amber explains to Mewtwo that the breeze is called wind. Sometimes the wind is soft, and sometimes it's very strong. They come to a sunset. Amber tells Mewtwo that the sun is saying, "Goodnight. See you tomorrow." Mewtwo points to a large star in the sky, and asks if that's a sun. Amber tells him that the big thing is the moon. The stars are the little lights that twinkle in the sky all night. Suddenly, Charmander begins to fade away. The scientist says that they are losing readings from Charmander. The head scientist is angry about this. Squirtle and Bulbasaur fade away too. The scientist reports the two losses. It must've been another failure.

Mewtwo curiously looks around. He asks Amber where the clones went. The head scientist puts his hand on the shining light. The light begins to disappear just when the other scientist reports that Amber is being lost too. Mewtwo asks Amber of what's wrong. Amber tells Mewtwo that it's time to say goodbye. Mewtwo feels something in his eyes and wipes it off. Amber tells Mewtwo that those are tears and that he is crying. Amber shares a story that when Pokemon are crying, their tears are filled with light. Amber tells Mewtwo that she has to go. She thanks Mewtwo for caring about her. Lastly, she says that life is wonderful. Then she totally disappears. Mewtwo sadly watches Amber go.

Mewtwo wants Amber to come back. A blue light surrounds him in the tube. The scientist sees that Mewtwo's brain waves are out of control. The head scientist tells them that Mewtwo can't remember any of this. The scientist tries 100 units of serum, and Mewtwo's brain waves go back to normal. The head scientist says that Amber is gone forever, and nothing is okay at the moment. Only Mewtwo has survived. Deep down, Mewtwo has slept so long, that it felt like forever. It remembers someone telling it that life is wonderful, but why?
